Madara starts off the attack using a lightning based jutsu. Both escape harm; Naruto deflects the attack with his black rod (no pun intended), while Sasuke ‘dodged, while not really dodging' (according to Madara).
Naruto goes into offensive mode, only to stopped by Madara’s 'limbo', which turns out to be another ‘shadow’ like Madara taking the brunt of the attack. This is highlighted by Sasuke, who can see ‘Madara’s shadow’ with his rinnegan (while Naruto can only sense this occurence).
Madara is impressed by Sasuke (and Naruto’s) new abilties and decides to take Sasuke’s left eye, but fails, as Sasuke has figured out a way to harm the Madara they can both see, as well as how the limbo works, and how to counteract it. Madara is aware of this fact, and even praises the two of them on coming so far, but still remains pragmatic and calculating (and is still planning on retrieving another eye).
Since Naruto possesses the chakra from the one tail, he is able to use a ‘sealing’ sort of jutsu, against Madara.
Working with Sasuke, they both trap Madara and ‘seal’ him successfully , however with his rinnegan, Sasuke discovers that Madara substituted his shadow to take the attack (Naruto instead attacking/sealing the ‘shadow’ Madara).
The real Madara has left Naruto and Sasuke (Sasuke goes after him) while Naruto remains to deal with the ‘shadow’ Madara. The real Madara is revealed to be heading towards Kakashi, and is successful in taking Kakashi’s sharingan.
We then go to Sakura and Obito, where it’s revealed that Obito’s request was for Sakura to destroy his rinnegan.
